Texas Chief (Chicago-Galveston): 1412.3 miles
South Wind (Chicago-Miami via PRR, L&N, ACL, FEC): 1559 miles
Silver Meteor (New York-Miami via PRR, RF&P, SAL): 1388.7 miles
Havana Special (New York-Key West via PRR, RF&P, ACL, FEC/Key West extension): 1523 miles
The Twin Star Rocket was one of the longest north-south routes under a single management, and may have been the longest such if you go by great circle distance and/or change in latitude.
