Per WP:RUS, Russian letter "е" is romanized as "ye" after vowels. Letter "ы" is a vowel, and "е" follows it, and since "ы" is romanized as "y", that's how we end up with "...yye". I remember having some kind of a discussion about this very issue years ago, and that may be how we ended up with Chistye Prudy (with one "y"), but I honestly don't remember the details. For now, I'm inclined to go with the double "yy" for the Kaliningrad Oblast and other localities and leave this one where it is, since the sources seem to be split nearly equally on the spellings and this is a matter of a guideline, not source usage, anyway.
