I should think that speakers of German would find the country code "DE" for a language they call "Deutsch" fairly intuitive. But your argument still stands for other languages where the first two letters are taken by another language (like "PT" for Portuguese) and languages using non-latin scripts with multiple transliteration approaches ("MY" for Burmese).
