My Outline and Description
[edit]I plan to expand on the introduction, methodology, and applications sections and to create a new section discussing the challenges of proteogeonomics.
Outline: 1.Introduction- The introduction section needs to be expanded Proteonomics assumes that current gene models are correct and that the correct protein sequences can be found using a reference protein sequence data base. This is not always the case as novel proteins sequences can occur through mutations, but this issue can be fixed with the use of genomic data.
- Proteogenomic has applications outside of improving gene annotations
- Proteogeonomics also Incorporates transcrptiomics
2. Mehtodology
- In proteogeonmics, geonomic and transcription information is considered and included in the protein sequence data base, where it can be compared with MS spectra to aid in the identification of peptides
- Peptide classes identified by proteogeonomics
- I will discuss the main two classes of peptides and how proteogenomics and how the customizable protein data base can be used for peptide/protein identification
3. Applications- I will add additional information
- Quantitative proteogeonomics
- Oncology Research- I will briefly explain how genomics was used to study cancer causing mutations and how it was realized that proteins plays a role in cancer as well, leading to proteomic research
4. Challenges- I will add a new section that provides information regarding the different challenges of proteogeonomics
- Miss identifying new peptides due to the large amount of data being analyzed, such errors of false discovery are a concern
- Mass spec issues- volume of data and the amount of time it takes to produce spectra
- Computational issues
