1. "He has been charged for raping the nun and have (sic!) been sentenced to life imprisonment." Where is the proof of this "conviction"? The problem with wiki is any idiot can edit and contribute information. The truth of the matter is that the trial began earlier this year and the Judge then ordered that the press cease reporting on it in order to grant Mr Mulakkal a fair trial. It is difficult to get any farther information but clearly the man has not been sentenced to anything. Usually wiki has some nerds who like to update stuff and who delete bits like this but they don't appear active for this article.

2. It is dishonesty to not include Franco Mulakkal's story in this matter. He is the founder and in charge of the order of nuns, the Franciscan Missionaries of Jesus to which the accuser belongs. The accuser's sister in Delhi complained that the accuser was having an affair with her husband, and demanded that Franco Mulakkal investigate her allegations. When he began a formal investigation, the accuser threatened to implicate him in a false case of rape and then went ahead when he continued his investigation. All this can be easily proven. The arrest and trial of Franco Mulakkal is motivated by anti-Christian bigotry of the BJP and Kerala Communist regime coming together, with Kerala Police staging a fraudulent, motivated, dishonest investigation.

Again fair play to you. Wiki doesn't work the way you think it does. If you can reference these stories and this is predominantly an american run site so you have to convince them that the sources you provide are reliable, newspapers of record might work then you can reference the counter-story. The problem is whether updating the article now would constitute a contempt of court under Indian law. So if you live in India and you do not avail yourself of the many forms of anonymity when updating if the wiki guys don't delete the changes then it is possible the judge can get involved. But in theory and if you don't live in India then you are free to update the article with alternate versions so long as you reference them. Sometimes other wiki people delete those edits and that seems to be a thing here. The story as you say is complex and multifaceted.

I doubt the BJP are involved as much as you say mind. They have made few inroads in Kerala a predominantly CPI/Congress state. Both those parties won't take on the Xtian vote banks of Kerala. It's far more beneficial for them to stand back and watch pointing out if Indians wanted the BJP to get involved they would have to be voted into power in Kerala to do so. My theory is that this is just part of a countergospel narrative preached by wolves who have inflitrated the Catholic church this being an Indian form of the disease in the West they tend to prefer young boys. But I believe in an Ecclesia semper reformans et reformanda. If you have links please update. I'll delete the false claim now.
